How many cell types are there in a heart? Or a tumour? The reality is, we don't really know! Only in the last decade has technology developed that can evaluate the transcriptome at a single cell level. Single-cell RNA-sequencing (scRNA-seq) has transformed biology, but now requires advanced bioinformatics expertise to analyse such big data. Luckily, the Galaxy Project is a worldwide initiative aiming to make bioinformatics easier and more reproducible. In this project, the student will use scRNA-seq analysis in Galaxy to investigate distinct health and disease questions from available public data. First, they will apply a variety of single cell analyses (lncRNA inclusion, sub-cluster analysis, and deconvolution) to both single cell and bulk datasets. They will interpret this data to identify cellular perturbations in disease. They will determine follow-up experiments for validation to be performed by lab-located colleagues. Finally, they will generate workflows and tutorials for single cell analysis within Galaxy, liaising with tool developers, and thus using each of these lines of investigation to test the limits (or rather, expand the capcapability) of single cell analysis in Galaxy.
more information
This three-year research studentship is funded by the Faculty of Science, Technology, Engineering and Mathematics (STEM) at The Open University and provides a stipend of £15,609 per year (2022 rate) and all academic fees are covered.
The project is supervised by Drs Wendi Bacon, Dan Johnson & Sushila Rigas at The Open University, and Dr Pablo Moreno at the European Bioinformatics Institute. The student would be required to live in the UK and within commuting distance of The Open University in Milton Keynes.
candidates will be expected to have a good undergraduate degree (upper second class or higher) in biology, computational biology, bioinformatics, or related discipline.
This project will be well-suited to candidates who:
» Are interested in or have practice with bioinformatics analysis
» Are interested in or have practice with working with lnc-RNA; cancer; cardiology; reproductive biology; immunology; and/or aging (the project has a lot of potential in multiple fields!)
» Are interested in or have practice with Galaxy? (a run through this tutorial would suffice as a minimum: https://training.galaxyproject.org/training-material/topics/introduction/tu torials/galaxy-intro-short/tutorial.html
Informal enquiries relating to the project should be directed to Dr Wendi Bacon (wendi.bacon@open.ac.uk).
